ศูนย์ศึกษาการพัฒนาอ่าวคุ้งกระเบนฯ ได้ก่อตั้งขึ้นตามพระราชดำริพระบาทสมเด็จพระเจ้าอยู่หัว รัชกาลที่ 9 ในวโรกาสที่เสด็จพระราชดำเนินไปทรงเปิดพระบรมราชานุสาวรีย์สมเด็จพระเจ้าตากสินมหาราชที่จังหวัดจันทบุรี เมื่อวันที่ ๒๘ ธันวาคม ๒๕๒๔ โดยมีพระราชดำริแก่ผู้ว่าราชการจังหวัดจันทบุรี ดังนี้
“ให้พิจารณาพื้นที่ที่เหมาะสมจัดทำโครงการพัฒนาด้านอาชีพการประมงและการเกษตรในเขตพื้นที่ดินชายฝั่งทะเลจังหวัดจันทบุรี” จึงได้เริ่มโครงการตามพระราชดำริฯ
